Snape wanted as little to do with Moody as possible and therefore kept his distance. I think that's it, as even Harry notices that Snape "was ignoring Moody's eye, whether magical or normal."(from the beginning of Chapter Fourteen) And even if Snape wasn't scared of Moody and did notice something "off" about him, he probably wouldn't report it to Dumbledore; after what happened in PoA, Snape probably thought Dumbledore wouldn't believe him.
